Could it be the print settings? File - Print - Graphics (on the left hand side) - the default setting is Optimized Subsampling, try changing it to 'All'. Also under Transparency - select the High Resolution preset
also go to Edit - Preferences - Display Settings - set to "High Quality" to see if it makes any difference
